She had hoped that he would stay with her, and get as far away from the North as possible, out of the reach of the coming darkness. By refusing the kill the old man, Jon basically said that he was going to stay in the North, at the Wall, in the way of danger. She knows that when he rides away, he’s not going to live a long life with her, that they aren’t going to venture away from the danger and settle into some quiet safe place until Spring comes around again and the danger is over. In that moment, when he is riding away, Ygritte knows that Jon is a man of his word, even if that word means that he will die alone, and that there is nothing she can do to convince him to stay with her.
It’s the moment when she realizes that, even if he is not a Wildling, even if he still is a Crow at heart, that he is doomed. If he had simply snuck away from Orell and Tormund in the night with her, or stayed in the cave with her, she could have forgiven that betrayal, and lived with knowing that he wasn’t really a “Mance Rayder” type of man, one who could leave his words for love. (Mance Rayder back story that they glossed over and didn’t include, boo-hoo) What broke her heart was knowing that he was going to go right back into the path of danger, and wait for death to come to him.
